I have a machine shop (for plastics molds tooling) and I would believe that a good machinist could deck the block and stop short of the numbers to preserve the stamp. This remaining raised area would not interfere with the head. It would require a different technique which is probably more expensive. Then again, I don't work on engine blocks so please correct me if I'm going wrong here.

You are correct - it can and has been done that way so as to save the pad numbers. The machinist just has to know and care enough to do so.
