Yes, you should coat them. The undercoating help prevent damage to the paint and glass from thrown stone/pebbles. Without the undercoating, you can get little "stars" in the paint. It also help with noise.
SPRAY APPLICATION:
Use 30-35 lbs pressure for normal gloss. Reduce pressure for lower gloss (20-25 lbs). Thin only with POR-15 Solvent, if necessary, but do not thin more than 5%.
TO TOPCOAT A FULLY CURED POR-15 SURFACE:
Wet sand with 600 grit until gloss is dull, then paint, or use POR-15 Tie-Coat Primer directly on the cured POR-15 surface, then topcoat as desired. NOTE: Never topcoat a POR-15 surface that hasn't dried, as this will ruin the coat already down.
Use POR-15 Solvent or lacquer thinner for cleanup, which must be done before POR-15 dries. NOTE: Organic vapor particulate respirators, NIOSH/MSHA approved, must be used when spraying POR-15.
If you don't put a shock absorbing coating in there, you will get stars on top of your wheel wells. I've have one on each side and I heard them happen!
Looks like the previous owner scraped whatever used to be there off.
When I paint her (hopefully next year) I am actually thinking of gluing foam up in there. Probably use some sort of semi-permanent spray glue and the type of foam used in camping mattresses.
Not sure yet, but I know I don't want to go through all the trouble and expense of painting just to get it chipped from the inside out!

You are right! A light coat will do. At least on the top part above the wheel. Rocks will damage the paint from tire throw. Little stars in the paint. I know. zzzzzzzzzzzzzzz
