Removed Luggage rack...
and I really like the looks of the car better without it. But I have a couple of questions. Is it supposed to hold the t-tops? I couldn't figure out how to do that, thus I have never used the thing. Question 2: How can I simply cover the holes? Is there some kind of paintable snap on plug that will fit? I really do not want to fill and paint right now. Any input is welcome.

Some of the racks have pins which will mount racks to hold the t-tops; others don't have the pins and will not hold the tops.
Put the wellnuts back in the mounting holes until you're ready to do the bodywork.
