Did your cover come with replacement clamps? I found one that I had ordered had clamps that were not tight enough. Ordered a different one, and they were correct. If the clamps don't go on with a good bit of effort, they're probably too big.
If your old gasket had been there for several years, it's probably a good idea to replace it if the clamps are tight and it still leaks.
Changing the M/C cover didn't cause the brake problem. Change the gasket and see what happens, but it may be just that the brake problem started [coincidentally] at the same time. P.S. there does need to be a vent-path in the cover {or gasket} to allow air in and out of the M/C during operation.
A friend got a chrome MC cover off ebay and it simply didn't fit. The bend around the back of it was too severe and it would hang up on the back of the master rather than sealing at the gasket. Leaked bad.
