I bought new outer window seals - the good ones- Got one side installed but I started wondering - shouldn't the seal/molding overlap the door to a small extent? Mine just buts up against the edge of the door instead of overlapping it

Not sure I understand what you're asking about. The molding is a separate part from the seal, stainless ... This part should overlap the door. I just replaced my seals. From what I recall they just butted up to the flat side of the molding. Didn't overlap the door edge.
Do you have originals to compare to? I kept mine. Can take another look if needed but from what I recall there was no overlap.

There are typically 2 pieces to the outer seal. The first is the rubber flap attached to the backing with the SS bead. The second is a piece of SS trim that clips to the door first.
Here's a picture.
I believe you're missing the SS trim piece

I'm in luck, I spotted them on old pics. Now I have to search trough my old parts department! Is there a way to remove the weatherstripping without breaking the clips??

Do you mean the seal? There are two screws, one near each end, which hold the strip on in addition to the clips. Make sure they're removed first. You should be able to remove the strip without breaking clips if you take your time. Use a thin blade screw driver or putty knife to get between the strip and door. Pry GENTLY near each clip until they pop out. Then move to the next and repeat. If the clips aren't rusty, the worst which may happen is some may pull off the strip and remain in the door. If this happens you could remove the stubborn clip and reattach to the strip. They attach with a few prongs which go through the strip and are bent over.
