I am a proud owner of a "69 roadster L46. Windows are electric which is a nice option, but I find when the door is closed they don't roll up as high as if I open the door. Also, even if I do this, there's still a small opening between the top of the window and weather stripping anywhere from 1/4" to 1/2". I have the AIM and Chassis manual showing how to make corrections to the window by taking off the door skin......my question:

Improperly adjusted pillar weatherstrips. The pillars adjust inward and outward and can cause a binding issue.
If you follow the factory specs there is a good chance you'll get it right.
Another hint... Check the door hinge pin and bushings and make sure you don't have play. Honestly I'd check this first because if the doors are moving up and down at the back then the bushings are shot.
It's funny but I can't tell you how many times replacing the pins and bushings solved the issue before any adjustment was made. You'll find witness marks on the door where the bolts were tight, but if the door is moving you'll need to fix this first. Then before you try to adjust anything see how the door glass works.
If this doesn't work go to the link above and re-adjust... And even then this can be a royal pain to get right. A good rule of thumb is that the glass should be 1" from the pillar and 1" from the roof top weatherstrip. If you get this you'll usually fall in place... then if all else fails, get some suction cups, loosen all the adjustment screws.. place the glass where you want it (full up) and tighten the bolts.... this is a last resort but it works as well...
I have a 69 l46 roadster. Same issue you described on the driver's side. Mine is pretty far off. If I open the door I can roll it all the way up. Then shut the door it will be in the right spot. Otherwise it totally misses the pillar weatherstripping. I just had the door apart but couldn't totally figure out what to do. I put it back together. I have a workaround now for the few times I have the windows up.
FWIW: if you have the optional hard top, install it and adjust the door glasses to seal against the hard top weather stripping. With that done, raise the folding top and adjust the folding top weather stripping to seal against the door glasses.

The AIM suggests this as well. The convertible top is adjustable as well to match the window. My 68 does the same thing, I just open the door to top it off. Not a big deal and i get a good seal

I have to do the same thing, but it sucks when the tops up and you open the window then decide its too cold.
