I'm guessing the mechanic saw the solid trans crossmember and got freaked out.
If I wanted yet another C3 for driving fun, I'd prefer no engine to non running engine. I'd swap in what I want, and not feel obligated to store the old one. The fact that it is already a manual is huge.
Sell it quick before the market tanks.

I wouldn't say you are getting badly screwed but you need a knowledgeable motorhead buddy to physically go over to the shop with you and talk things over. Once he's committed to some actual work you are at his mercy.

Then you could get the "you also need this" to the price and you wait a year for it to be done and then it is not running right. I vote to sell the car as is with bad engine, it's quicker and fewer headaches.
Wayyy too much money just to swap an engine. That’s wild. He must charge several hundred per hour of labor.

I would try to sell it as is. Paying $5k for a used motor is not money you would recoup
Thank you guys for all the responses! The second after that call with him I just had a very bad feeling and knew the swap didn't matter wether it was manual or automatic. I guess on monday you guys will see the car posted on the for sale forum
