i didn't know transmission assembly lube existed until i rebuilt my Super T-10... my guess is it helps hold the o- ring for assembly as it is tacky. if positioned correctly i would assume OK unless the transmission fluid can damage o ring? i wouldn't sweat it if positioned correctly.
ATF will be fine for that O-ring or some Vasoline, I coat the case with a thin film of assembly lube and leave the O-ring dry to help the O-ring slide into place when you bolt the pump up to the case , assembly lube is nice but the main thing is don't install dry which the ATF will work for a one time deal , install new pump bushing if it looks wore but you have to separate the pump halves and need an alignment band for assembly or a bunch of hose clamps connected to each other to wrap around the pump halves ... be careful with the two sealing rings on the end of the pump too , they are very important and need some assembly lube or Vasoline on them before the install
If you have leaks at the front of the trans, the bushing in your pump is worn out. IT MUST BE REPLACED. You need the right tools and a good power press to install it properly (without damaging it). Any oil will work for reassembly: ATF, petrolatum, motor oil, etc.
If you are planning to use synthetic tranny lube in the unit, use that for assembly also.

You need to align the bushing properly when pressing it in. An alignment tool with the proper pilot diameter is a real help to prevent 'buckling' of the bushing. You can do without it...if you are really careful.
