I am in the middle of the auto-to-5speed swap. The transmission tunnel needed a hole cut in it to let the shifter through. We cut a nice hole, but it is in the dip where the auto shifter sat. The rubber boot that was sent with the kit will not fit over the dip.
Has anyone else run into this? Should I try to seal over the entire dip with some metal and then attach the boot?

You shouldn't have needed to cut the tunnel at all, and certainly not back that far. The conversion I did, all I had to do was fabricate an aluminum plate to make the existing hole smaller. Something is not right here; check your measurements again. The Keisler box puts the shifter right through the existing hole.
Of course when you are going from auto to straight shift you have to cut a hole as there isn't one with the auto shifter. I cut my hole in the same place as you but I didn't use the Keisler kit. I think some bent the dip up to make it round like the tunnel, I have seen others make a metal piece like you suggested, and still others got a piece of rubber that fit over the entire area including the dip and screwed it into place. You might call Kiesler and ask them how they intended theirs to fit. Good luck with your swap, you will really like the difference!

My mistake. I'm thinking of the e-brake dip. However, I did have a hole where the shifter assembly set, and it had a rubber gasket that was molded with a dip to accommodate the assembly, along with a metal frame that secured the gasket around the hole, still had an existing hole though, maybe it was cut by a prior owner.

I took the whole dip out With the T56, you have to.
I'm not sure about the 5 speed. I will weld new plate
to the tunnel, and leave a whole big enough to be
able to remove the shifter assyy, from the top. I will
post pic's soon of this. Once this is done, the boot will fit just fine.
As you can tell on the last pic, I overcut, but thats to take the dip out.
Once welded up, it will contour to the tunnel
I didn't cut the dip out of mine, but I will use a piece of rubber large enough to cover the dip so that I can use a smooth surface to attach my home made boot to. Good luck with your swap; you will enjoy it!

Here's what my cut out looks like for my T5 which is exactly where the factory 4 speed would come thru. I would think Keisler would have provided a template for your cut since those shifters sit quite a bit further back.
The boot that I'm using is from the Camaro the tranny came from.
