Default Head Bolts

I know that you are supposed to use thread sealer on the head bolts that go through to the water passages so they seal well, but what about the other bolts? Are you supposed to use sealant or some sort of lubricant on them in order to get the proper torque?

yes - oil, or better yet something like arp moly lube; just be careful, only enough to lube the threads. don't go crazy and get a hydraulic lock.
this allows for proper clamping force. the higher the friction in threads, under bolt head, etc, for a given torque, the lower the clamping force

check arp site for good info. lots of others out there too . . .

tap the holes, clean the hole out with air, new bolts and you are ready.

It is recomended to use a thread chaser instead of a tap to clean the threads as a tap will remove more metel from the threads and a chaser will only clean the threads. Also use a very small amount of a good lube under the head of the new bolts. The extra lube will make your torque reading closer to being acurate and reduces the friction of the bolt head on the mating surface.
