I'm tearing down the rear end of the car in search of a "thunk" and my passenger side rear axle, wheel side, is missing two bolts.
Is there anyway, other than looking, that i could have known they had come out? (noise/vibration, other?)

I only heard the thunk from a dead stop, most often when pulling away from a stop sign.
First thing I checked was the bushing at the front of the diff, it was in great shape, so I waited until the winter to tear down the back end to find it. http://www.facebook.com/photo.php?pi...8&id=515538771
for some reason that just doesnt look like the correct mounting for the half shaft to trailing arm, there should be a spindle flange on the half shaft that bolts to the flange on the trailing arm, never seen straps like that on the trailing arm. and the bolts should be secured with 2 french locks. hmmm. i dont see how a correct alignment could be done, or what keeps the half shaft centered, looks like it would be really out of balance. i wouldnt drive it like that. http://www.ecklers.com/corvette-whee...1963-1979.html http://www.ecklers.com/corvette-axle...roduct_Related

That is not right at all. Get the correct flange and bolts. There is no way that can be aligned correctly. Without the flange there how did it bolt up correctly. How long was it driven like this.
I think it's OK, it just looks like a strap in the photo.
Notice the shape - a strap would be pretty flat along the edge.
I think the problem was the missing French locks.
Back to the original question, how could I have known they were missing?
While driving if the other 2 bolts were tight it would have worked fine. Now if you are putting some real power to it and dropping the clutch it may have sheared off the other bolts

When you hear a clunk, not trying to be funny here, when was the last time you checked the torque on the bolts holding your rear spring or the u-joint bolts on your driveshaft ? I think you will find your answer there.
There is actually not a great amount of force against those straps, you can kind of think of them as holding the u-joint caps in place, not really taking the full load of torque applied, also which ones are missing would make a difference too. I would take it apart and clean it and put another bolt in their with Locktite and you should be on your way

The original french locks are missing. That obviously was replaced by lock washers, with should be OK. From the looks of that bolt hole the bolt is sheered off, and it was a recent happening. I see a lot of shiny metal showing there.
I don't know of any way you would have known if one was missing if the others were tight. But, either they all are loose or there has been some spirited driving to snap the other one. You should change them all and use grade 8 bolts.
