Assume you mean the t-tops of course, unless you've modified your car to a targa (one piece removable section like a C4 has).
Start with lubrication of the forward, centre, and rear guides on the tops themselves. Check to make sure all of the plastic bushings are in place in the holes in the header for the forward guides and in the centre. Make sure your latch pins are adjusted for snug clamping, but not bananas. Make sure the inner t-top headliner panels are lined up on the tops so that they have a roughly 1/4" clearance all around so they don't rub with small movements of the car. Usually it's one of those things. WD-40 might work for a couple of days as a test, but get some good lube that will stick around for a while and not drip off. I lube these parts a few times every season, and it makes a huge difference. Silicone emulsion is also helpful for the weatherstripping on the tops.

Any chance the 'rattle' you're hearing is from plastic clips and/or rivets left in the top panels when the weather stripping was replaced?
