Bit of confusion. Using the GM overhaul manual, I adjusted the shift linkage with the shift rods in the center holes on the shift levers. This is how it was set up when I pulled it out. Looking at the assembly manual, it shows the linkage should be in the end holes. Maybe that is why it was jumping out of gear....need rebuilding anyway, so not sorry I pulled it. Which is correct? Does it matter? Should I be crawling back under to readjust the linkage?
Yes.
I prefer the short throw myself. The effort is just a bit higher than the long throw, but easy to get used to.
Double check your adjustment. It shouldn't jump out of gear. No way.
If your tranny is shot now anyway, think about replacing it with an overdrive 5 speed.

Can the linkage be adjusted / shifter moved to the short throw position without pulling the transmission? I want to take a stab at this at some point in the near future.
Im going to make the same adjustment on my 67 and 68 to the short throw. I plan on just putting car in neutral and then adjust all the rods to fit in lower holes. That way it should still be in adjustment when your done. If that doesn't sound right to anyone let us know.

There is a slot in the shifter that a gauge/pin goes in to hold the shifter in place while you adjust it. You can make or buy one. You will never get it right if it is floating free.
a diagram of the shifter tool is in the GM maintenance manual. Away from the house for a couple days so I can't post the dimensions. I made mine with tin snips in about 5 minutes. I did mine on jackstands.
