I have a 1969 427 390 hp vet, and have had the carburetor rebuilt, but it still does not run right and is impossible to start. I would like to replace the carburetor. Any recommendations? Should I also replace the manifold? What combinations will fit under the hood?

If you have the original 7029215 Quadrajet it is worth quite a bit of money and with a proper rebuild will give you no problems. Find somebody who knows about Quadrajets and knows what they are doing. One of those carbs in pristine condition can go for $1500 or more so don't throw it away or the Snowflake aluminum intake either.
If you have the Q-Jet, get it rebuilt by Lars. Send him an e-mail (V8FastCars@msn.com) to request his services and find out costs & timing. He is the best and usually has decent turn-around time and very reasonable costs. You WILL be happy with the results and the car can remain in stock form.

I just had a shop tune it up, gas is new. They rebuilt the carb, but not sure they did it correctly.
If a shop just rebuilt the carb, tuned it up and it doesn't even start now let alone run properly where would you think the problem lies there....? See if you can find someone through the forum here in your area that has experience, the ability to work on it and a good reputation. Your ignition system and your carburetor are the most adjustable systems on your engine and both have to be set properly and in sync with each other. Don't throw parts at it like an aftermarket carburetor or intake manifold until you first know for a fact what is wrong with it.

How was the car running before the shop re-built it ? Next question, did you take it off and give it to them to rebuild it, or did you bring the car to them to do it?
If the car was running OK before they rebuilt the carb, don't go back to them. Send the carb to Lars so that he can review what was done and what needs to be done to make it right. He is very reasonable (for someone with his knowledge and skills) and will return a carb in better operating condition than when it was new on the car!
