So after about 8 months put the body of my 69 convertible back on the frame today, actually deck lid and drivers compartment. No front clip, doors, rear fenders, etc. Issue i’m having is all body mounts sit nicely except for #3 on both sides, there is about 1/2-3/4” gap. I believe this is due to the rear suspension not settling yet since its rebuild. Should i tighten up the rear spring bolts to help lower the rear end, or not worry about tightening the #3 mount bolts till the rear end settles?

After thinking about this, suspensions would have nothing to do with this issue. it had the hard aluminum mounts (or what was left of them) most were gone. I put poly on instead of the aluminum. I replaced the #4 mounts. Only frame work done was i replaced the corner brace at #3 location and fixed a couple small rust areas in the uprights at #3, 2-3”. The body is not resting on the frame preventing it from lowering. I am going to try the jack at #3 point. If that does work will put thinner mounts at #4 point.

So you have the alloy solid "puck" and 2 shims on the number 1 , 2,3 and 4 already ?
What about the number 4 mounts ? Behind the wheels , is there a greater or similar gap there ?
If the gap is greater at the 4 the body could be sitting on something it shouldn't be.
Have you done any mods/ repairs to the frame or birdcage while it was apart ?
Lots of questions I know but needed to help find the "ah ha " moment.
I would not think your problem has anything to do with suspension. I’d jack the frame at the #3 mount and observe if the gap diminishes due to frame flex.
