These cars were not made to the highest QC standard so you need to look at the full picture and decide what is the best position vis a vis body and frame. You will inevitably have to compromise on something, in all liklihood.
If the body isnt sitting where it should after lining up the holes, it could be another issue, possibly the frame itself is a bit out of whack.... I have a frame off thread where I ran into a similar issue at the very end of the thread. Mine is also about a 1/4 off (I originally thought is was 1/2" but I remeasured and it's actually 1/4"), and I purchased a laser level to measure the frame for straightness. I doubt anyone would notice it, but I did and it drove me bananas. In my case, I used a replacement chassis from another '69, so it is not the frame that the car was born with, which makes it a bit more challenging to get right.

Or like 69L88 said, sadly, these cars were not built to the highest quality control standards, so you may have not have noticed it before. Things can shift and settle over 50+ years of use as well. I've had to learn as I go here (my first frame off) with exceptional guidance from other forum members, but am no expert, and I feel your pain. GL!!!!
