I recently started feeling an increased pedal distance, so I opened the brake master cylinder tubs, only to find one tub with clear coloured fluid, the other tub is completely brown and you cant see through the liquid. Does anyone know why this could be happening, the master cylinder is brand new.
Don't know why one is clear and the other is brown, but the brown is due to heat and water. Brake fluid absorbs water. If I had to guess, one of the tubs is for the front brakes and one for the rear. the front brakes do most fo the work.... have you been doing some hard braking lately and perhaps boiled the fluid?
Some one who understands the system better could give more certainty... I always thought that the brake system was diagonal and not front and back.....
Change out the fluid use Valvoline Synpower it is a DOT 3&$ fluid that has a higher boiling point and is less water sensistive

First off let me say that I totally agree with using Valvoline Synpower! It is awesome! I used to have to bleed my entire system two or three times a year due to burnt/boiled fluid...now I can't seem to even boil the stuff!
As afr as one tub being dirty and the other not, several things come to mind
First, the front "tub" is for the front brakes. Yes, they do most of the work and therefore should could get the most dark fluid
The rear brakes do a lot less work and the fluid should stay a little cleaner
I would bleed the entire system at least once a year, you can gravity bleed and that is easy!
Dirty or burnt fluid screws up the cylinders in the calipers and can cost you a lot more than a little brake fluid
Well the car is in Hong Kong, and all the roads here are extremely steep, gotta get up and down a mountain 231987234 times a day.
So its very hard on the brakes here.
