Is there any reason for the crankshaft dowel pin to be at six oclock when installing the flywheel?? It says that in the helms manual

If there's a reason, I can't imagine what it would be. I've never heard of such a thing for these engines or anything else. And I've built engines for about everything with wheels, for more years than I care to admit to!

I was curious after reading your post and looked in my Helms manual (1987). It says "align dowel hole in flywheel with dowel hole in crankshaft". Maybe its a "balance" thing, but I'm not sure. My car has the 700R4, so I'm not familar with the flywheel design.

Since it's got a dowel, as my A4 does, it can only go on one way. So what position the crank's in when you put it in place is irrelevent by my way of thinking. As invaluable as factory manuals are, sometimes they are just out to lunch. As a professional wrench w/ over 3 decades of experience on everything from autos to heavy equipment and trucks, trust me on that fact.

On any 1 piece seal crank shaft, there is a balance issue. That is ONE reason there is a dowel pin. But there isn't a change in the balance, if the pin is at 6:00, 12:00, or 4:30. I'd like to see a scan of that paragraph. And what about AM or PM???
