Best way that I've found to do it is to heat the area up for the dimple, then take the ball end of a ballpeen hammer and dimple as necessary.
Heating reduces the effect of the dimple to the other parts of whatever.
A nice dull red is the heat range you're looking for.

I work in a shop where we have to do all sorts of strange fabrication request. If I had to, this is how I would dimple it.
There may be a more professional way, but this will work.....

Passenger side flange is warped like a ****, no wonder they needed dimpling. And I was just about to declare hammertime. Too bad, only pair they had in stock of any header that fits....I swear to God....
