Have gone through all code 46 FSM procedures and am stumped! Thanks Agent 86 for posting in another thread.
I have an 86 with power door locks.
Here is my mystery:
When the theft deterent system is off (security light flashing) and the passenger door is opened before the drivers door, the engine cranks but won't start and sets a code 46.
Close both doors, wait 15-20 minutes, open driver door only and she fires right up. Disconnecting/reconnecting the battery also works.
Well that is a mystery, because the doors have nothing to to with code 46 or VATS. VATS will allow fuel and cranking if it sees the correct resistance in key pellet, that's all it's looking for, it doesn't care what happened with either door.
There is some diagnostics in here >> http://members.shaw.ca/dankai/Vats%20Electrical.pdf
Good Luck !!
