The kid at the radio shop told me I can hook up any new stereo to the rest of my system and only need a wire harness. I thought sense the speakers have there own amps they need a special steup?

The "kid" at the radio shop don't know Bose! You can do it though. There's a stereo forum with posts on the subject. It's different for early vs late models too.
looks like your vette is a later year. Look for what input those bose amps need if you want to change just the head unit. A lot of the problems are the amps themselves. You can pull out the modules and bypass the amps and wire directly to the speaker with a new head unit. I did this and the Alpine head unit didn't mind the 1.8ohm speakers. If I would have known 4 new speakers wouldn't make any more difference I'd still be listening to the bose drivers.
The early cars are common grounded and the wiring haness needs re-pinning. I don't know what year it changed.
I have a 93 with BOSE and when my CD player stopped working I swapped out the head unit. Since I had a Panasonic flip face, sub and amp laying around I decided to install them. I contacted Crutchfield and they had the deck mounting plate, harness, & adapter I needed. Even came with instructions. Basically, I had to remove the passenger seat and route the harness from the storage well to where the radio mounts. The only issue I have is some noise through the BOSE when turning on the deck or switching radio stations. Could be my radio. I thought about repairing the head unit, but I wanted my sub back and I think I spent less than $100 total. Just thought I'd share my experience.
When I bought my '86 it had a Pioneer head unit with the bose speaker set up and works fine. As far as I know, harnes and adapter was all it needed.

I have a bose system (1991) and the front speakers quit working a year or so ago and just a week or so ago the rear speakers quit working. Does anyone know if I can retain the factory head unit and just replace the speakers?
