The FIRST set up is a great upgrade. You will also have to change your distributor to a small cap unit if I understand correctly.
Just out of curiosity , with cat back magnaflows and open air filter , how much H.P./TOURQUE would that first setup add on to my 1988 L98 ? would it lose its bottom end power?

Those two mods will help some but real measurable differences start when you modify the engine i.e. performance heads, cam, intake manifold, runners as the OP was asking about. It takes some research to carefully match components with each other and to what you want to accomplish. The easiest performance adder would be a set of long tube headers and free flowing exhaust system.
The principle to remember is an engine is a big air pump. Air in-air out. Any restriction is power loss. More cfm air in thru an aftermarket intake, runners and throttle body must be matched thru larger intake and exhaust valve heads. Then it has to flow out an unrestricted exhaust system. You will gain some with each improvement but until all mods are completed you will not realize the full potential of your engine.
