My '89 has scratches on the windows in both doors. I can't see what caused (or maybe is continuing to cause) it. Both doors had new window weatherstrips (top - inner and outer) installed 3 months ago before I bought it. Any help on where to look and what to do to eliminate the source is most greatly appreciated. Paul

Worn weather strips were the culprit on mine, nothing else on the outside contacts the glass. Now I'm looking for a decent glass rouge.
Are you sure your scratches aren't pre-weatherstrip-replacement?

Same here. I got a few small rocks in there as well and it really scratched them up... :mad I went ahead and ripped all the strip out to stop things from getting stuck in there and scratching the glass for the time being.
I'll bet if you check the scratches are right were the weatherstrips rivet to the door. If the rivets stick out some they can scratch the glass. I had to file mine down a bit and then I glued some felt over the rivet.
I took care of the problem for good on mine. The felt pads need to on the glass. If the felt is gone they need to be replaced. The rivits are aluminum so they sould not scratch the glass unless they are really screwed up. They will lease an silver streak on the window if they are rubbing.
When I remoed mine the felt had just fallen off the metal part. So I just epoxied it back on. I also replaced both door glasses too.
