Pulling my motor from my 86 track car Monday to do a freshening of the bottom end and build up of the top end.
I've got 200cc afr64cc heads milled

I'm going to be using a LT1 intake that's been converted for sbc.
My question is will the intake need any machine word done to it also? Or will I just need to port match them?
Do I just use clay to see the offset or is there a better/easier way?

LT1 intake shouldn't need any machine work other than the conversion machining -the distributor mount and bolt holes.
You don't NEED to port match, but if you choose to, find an intake gasket that matches your head ports closely, then move them to your intake. Use the gasket to trace out the port location/shape/size, the port to match.
That's the gasket porting technique.
But the lt1 intake has to be redrilled to sbc bolt pattern so locating the gasket isn't so easy and to compound the issue, I've brought the heads
+-.080" closer together, I'm worried the intake will set up too high and will have a bad lip inside the port alignment.

Maybe. If that is true, then your bolt holes won't line up, and that would be a clue that your ports won't either. In that case, you'd want to machine your intake flanges slightly, to get it back where it belongs, OR mark where the gasket sits on the intake, when properly aligned w/the head, then (again) grind accordingly. It will take some inspecting/looking.
I don't feel that the .028" milled heads will affect your port matching in a meaningful way.
