You're going to have to get some pretty small cats to make the long tubes work with the auto tranny...I would recommend Random Tech metal matrix, they are the smallest I have seen...but also some of the most expensive...here's a pic of mine...
If you want to spend as much or more for the cats as you do the long tubes it can be done. You will need an expert exhaust shop and the random tech metal matrix cats. You'll also be putting a lot of heat into the tranny pan. Good luck! :chevy

Don't waste your time with shorty headers, trust me.
I'm with Mackey, I have yet to see an Lt1 A4 car with longtubes and cats.
Even if the Random cats in the pic above do work, are you going to see enough of a gain to justify spending over $1200 ?
Those Randoms had to cost a fortune, I know the normal Lt1 Random cats go for around $300 a piece so for a pair as much as a set of long tubes cost.
IMO there are only 2 ways to go here, either leave the stock setup in or get longtubes & ditch the cats.

Cartek put alot of R&D time in trying to make cats work on my car. We even went as far a using an L98 "Y" pipe and single cat but on the first dyno run it blew off the car, exploded. Another problem is to work correctly the cat should be as close to the exhaust manifolds as possible becuse the cat need alot of heat to work correctly. They will loose some efficency down stream in the exhaust. And then there is the problem of the trans. All the heat from the cats will boil the trans fluid.
