Yes the engine will fit, you might need a spacer for the crank for the torque converter to fit. There are different LS crank lengths. I got lucky my LQ9 flex plate fit my stock 700R converter, just need to open the bolt holes on the LQ9 flex plate some. Funny that GM only uses three flex plate bolts for their stock stuff. Lots of the factory stock parts on the car will work with the new LS engine. I reused a bunch of the factory pieces like the fuel pump (just use a fuel regulator to 60 psi) and radiator. My engine runs cooler than my L98 ever did.
You just dont use one of the engine mounting bolts going to the transmission. My stock 700R been holding up pretty decently considering I more than doubled the power going to the LQ9. I'm around the 400rwhp mark on my LS engine.
If I was you look for a L99 (caddy engine/truck engine), there almost the same as the LS3 engine 0823 heads (aluminium block). They are cheap these days and are 400HP stock and can be tweaked to 500+ HP pretty easy.

Curious on which front accessory set-up your planning on running? I run the GM 05 corvette front accessory, with the corvette harmonic balancer. There been a few builds that use the truck front accessories with no fitment issues. Most turbo aftermarket exhaust manifolds are designed for the truck accessory kit. My vette front set-up rubs on my hood by the alternator (I had to notch the hood to fit) and I don't have any a/c currently. I want to run the a/c pump down ls bottom position, the older c4's like mine have a brace there. I could have removed it (plasma torched it off), My engine is 1/2in ahead in the forward position, as I didn't want to trim the firewall. I plan on getting a gen iv 6.2L engine and 6L80 transmission and doing the car up right. That set-up is all electronic (more complex), my LQ9 is a 3 gen, so I can use throttle cable and not the electronic throttle body/throttle pedal. My current LS computer controller will allow me to use a LS3 engine with cable throttle body, but nobody makes a stand alone controller for the 6L80 transmission.
I'm still currently using the stock dana 36 rear end, the stock 700R transmission/converter, stock fuel pump, stock radiator. Lots of C5/C6 parts will fit on the car. I'm running the 05 power steering hose.
I bought my shorty headers/LS swap plates from speed engineering. I made my own header flanges and made my own 3in exhaust system.
