If it was doing it before the tune up. If could be a worn exhaust cam lobe. You could try to power balance, compression test, or pull valve covers and look at valve action
look under the hood after dark. Sparks in the wrong place are easier to see. This is old school but carefully pull plug wires one at a time. If you don't see a reaction, that one isn't working. Also I major agree with "just because its new don't mean its good". Trust but verify.

A friend of mine stopped by one day with a similar issue ... he was convinced that his distributor took a dump ... since he had side pipes on the car it was easy to tell which side was popping ... I sprayed water from an old windex bottle on the header tubes and narrowed it down to a particular cylinder ... so we pulled that plug and wire and found that while installing the new spark plugs , he had dropped one ... thought he'd checked it but the ground strap was touching the center electrode and the wire had contacted the header tube and was burnt through ... like cv67 said ... check the simple stuff first ... anytime you work on a car and it develops some sort of an issue you need to just backtrack your work .....
