What I always would do when a car would come in with a noise is take the belt off the front for a SHORT RUN and try to isolate the noise if the noise is still there keep looking.
Now a little history question, you did say I replaced the plugs were they Black and crusty, just wondering if a piece of carbon broke off a valve because the thought of carboned up valves is a possibility if the seals are bad.
take a look for an exhaust leak to.
So before it gets too hot pull the plugs and if you have a Air compressor blow out the cylinders

A thought about the noise and miss are both the cap and rotor mounted and secured properly(I have seen wires pinched between cap & Distributor), because a cocked cap or unevenly not fully seated rotor will hit each other make a Hell of a noise and cause a miss.

Thanks for the suggestions. I ran out of time right after I got her to start- go figure. I posted a video elsewhere and someone suggested an exhaust leak as well- possibly from the EGR tube. I will take a look there and everything else on the passenger side tomorrow when I get back. It is definitely on the passenger side. Hopefully something relatively easy remedied because the person I bought it from did not say anything about this noise and he would have had no reason to lie. He was honest about everything else I found.
Thank goodness! It was just the EGR hose. It has a break in it that someone previously had used a hose clamp to fix. I was able to jimmy rig the clamp back into place (for now) to get the noise quieted! Hopefully this hose is somewhere out there to replace. Next up, oil change, passenger window repair (it needs a regulator or tracks or something, it just moves on its own or if I pull on it), and door seal replacement.
