Im looking into replacing my Bose sound system but am still confused on what to do. There was already an aftermarket head unit in the car when I bought it. Im not sure if there was a bypass harness installed. I replaced the rear speakers with 6x9s but I believe they are still connected to the original amps. Do I need to bypass the amps and install a new one to get good sound quality? Im completely new to sound systems, so this being my first one is a pain.

The Bose amps were built into each speaker enclosure.
Not sure how an aftermarket head unit would work with factory Bose speaker/amp, so there is a good chance your speakers have bypassed the amps.
A good head unit and speakers will give decent sound.
I have a 7 flip up screen head unit going to an Alpine 4x150 amp then Focal 6 1/2 component speakers in doors and JL 8 subs in the rear Bose holes.
Sounds awesome, but a lot of work and $
