Under ecm constants, increase to max values the minimum mat for egr enable. However if you're not changing the manifold to one without it, I'd just leave it enabled...it only functions at lower rpm/load and will help prevent detonation.
I had planned to block it off on the manifold and disconnect it completely but if it helps reduce detonation then I agree with you it's best to leave it alone.

I thought the dilution of the fuel mixture via the EGR would reduce power somewhat even if at lower power settings.
Frankly, I'd leave the EGR alone. It only functions at part throttle light cruise conditions. It allows you to run higher compression and more ignition timing with less NOx (the reason why it is there), since it cools down the combustion temps a little. My vaccum line to it was disconnected accidently and I got a O2 sensor voltage out of limits for too long of period.
But all that said, my education says that higher combustion temperatures result in more efficiency if you can avoid detonation.
On second thought, this sounds like a fun challenge. Defeat it and then get it tuned right and see how much better your gas mileage is.
