Definately a problem with the master/slave. Bleed it real good and try it again. What is happening is the clutch is not fully releasing causing drag in the clutch which in turn is causing the hard shifting.

Best thing to do would be bleed it with fresh fluid to get all of the old stuff out. Wehn you are bleeding it, check for leaks coming from the end of the slave (where the fluid would be going into the bellhousing). At the same time, you may want to feel up under the pedal where the master's pushrod comes in through the firewall and check for any signs of fluid there.
Sounds like one of them is leaking which is leaving your fluid level low. Bleeding it should cure the problem short term if so.
