People remove them for one reason -- they think (and I agree) that it looks better without them. IMO, the BSM gives the car a 'dated' 90's look... But if you like em, it doens't matter what I think!

it matters, always a consideration for me to remove, the dated 90's look is something to consider

Took mine off because the original design didn't have 'em, the car looks so much better without them, and I gained an extra 4-5 hp by taking them off...

Ironically, I bought my C5 from my best friend who bought it new when we graduated law school in 2001. AT THE TIME, I was upset with him (never thinking I'd one day buy if from him) for 1) NOT buying a vert, and 2) NOT getting the BSMs since I REALLY liked them then (or thought I did)... His reason for not buying a vert was that he's a golfer, and wanted the extra storage space, and his reason for not getting the BSM's is because he's a cheap bastage. NOW I'm GLAD he bought a coupe, because I like having the option pseudo-convertible, and now I'm REALLY glad he didn't get BSM's cause it saved me the trouble of removing them. Funny how tastes change.
IMO, the added door protection doesn't outweigh the appearance detriment. But like I said, it's YOUR car -- do what makes you happy. I see ALOT of people doing things to C5's that I dislike, and I'm sure some people don't like things I've done to mine. To each his own. It still looks cool with BSM's cuz it's a C5! (So long as you don't go doing EG's ironing board spoiler mod!!)
Aerodynamics. Without them you gain 5hp and and a higher top end.
Looks, I like the clean look without.
Bottom line do what makes you happy. Its your car.
I had a guy bragging that he had every option including side moldings, I'm like ooooohh, well I guess mine isn't loaded since I don't have the BSM's. LOL.

I still have kept mine i like them on the car. Also if you park out far away from other cars you might get some nut who parks next to you and opens the door on the car the bsm help with that.I would rather have someone hit them then the car .

I like the look of BSMs. I bought my car used and it came with them but, if I were to order one, I'd order it w/ BSMs. I think the side of the car looks too plain without them. A friend of mine has a road race corvette that'll do over 200 mph. He says the BSMs are funcional. At high speeds, windflow tends to go over the fenders, around the windshield, down the doors and under the body creating lift. If you read closely about the C5R, C6 Z06 and C6R you'll see it was a problem they had to deal with in designing those cars. BSMs block the airflow from going under the car reducing lift and creating downforce. I'll never drive that fast but it is a reason for some to have BSMs. I just like the look.
