I've got an 02 MN6. I've added the Blackwing, Borla exhaust. I'm thinking one (or more) of the following:
1- Catch can.
2- New X-Pipe (bassani or borla)
3- Smooth coupler intake.
4- Short shifter.
What are your opinions?

short shifter and the X-pipe are the only two you'll notice
I vote for the Short shifter.
the smooth coupler on a NA car is more for appearance. And the catch can will help prevent burning oil, but you won't notice any real changes.

how much money do you want to spend?
If you have the stock suspension then I would add changing the sway bars to the Z06 bars.
installing the short shifter is very easy. the C6 shifter which is by far much better takes about 40 mins to install.
Catch Can may or maynot be needed depending on your driving habits. I would say leave that until later unless you plan on racing more often then I would do a DIY install to see if you are really pushing oil.
X-pipe - if you are not doing headers then why do that? And to be honest I would not do headers unless you are doing a H/C package. Instead I would change the stock gears over to 4.10s. Cheaper and more acceleration....

I'm on a somewhat limited budget. I'm doing the exhaust from the back.
Borlas, X-pipe, high-flow cats later, headers after that.

I vote for the X-pipe and hi-flow cats. I have that setup with the Blackwing filter. You can feel the differance..good luck in your choice.

It would have to depend on what you are looking for. I personally couldn't stand the stock shifter. That is the first thing I did. Seeing that you shift constantly, this was important to me. I dont know your feelings on that, but if you hate the stock shifter, do that first.
I would go X-pipe next. Will smooth out that exhaust real nice.

well again - headers not worth it if you are not doing H/C IMHO. Go with gears - still cheaper.....
