I recently had some body and paint work done at a N. Dallas body shop and now my gas fill door wont open, the fog/driving lights wont work and the trunk wont release from the inside button. It's an 02 Z06 which I added the PIAA driving lights to a few years ago. I've checked the wiring for the PIAA lights, fuse's and relays.

Make SURE you checked the appropriate fuse. In the passenger footwell, look at fuse #32. It's a 15 amp and it controls all the components that you mention.
Surely for body and paint work they wouldn't have removed any of the interior pieces, however if it's not the fuse, I'd check to be sure the switches are still connected to the wiring harness. Shouldn't take more than 5 minutes to check. The fog/trunk switch panel just pries out and the console is just 4 10mm nuts.
Will the gas door open using the cable hidden under the carpet?

The gas door does open with the hidden cable and the trunk will release with the remote.
