If you can get a full custom tune for free, go for it. But I wouldn't bother doing a tune just to remove skip shift. The eliminator plug takes all of thirty seconds to install with no future hassle other than looking at the light once in a while.
The only real consideration IMO is to evaluate the possibility of someone wanting to return to pure stock in the future.Takes 2 minutes with the eliminator. Not an issue to you go for the freebie!!

Install the CAGS and program out the light. That's what I did. Best of both
If both are free, and if you can un-program your tune later for free, then I would tune the CAGS out. With a tune there's no distracting light, no need to climb under the car.
If you would like to get CAGS back in the future though (perhaps when you go to sell it), could you have it tuned back in again for free? If you'd have to pay $500 for another tune at that time, well, then I'd just get the CAGS eliminator plug to avoid that future cost.
