Assuming you were to look around for pre-owned equipment and do the installation yourself, you can get about double the value of what you can buy retail.
I would suggest:
1) Head unit: INA-W900
2) 4-channel amp (mount on rear wall)
3) Center bin sub in the 250-300w range
4) 2-way component front channel speakers (high-mounted tweeters)
5) Big-3 charging system upgrade.
6) (optional, but suggested) Big pack of second-skin "damplifier pro" vibration deadening material.
IMHO, #6 should be listed #1. If you really want to enjoy your new system, you must dampen and block road noise, tire noise, muffler drone, etc. Installing it is a time consuming, royal pain in the butt (45 hours in my case), however it made a HUGE difference in background noise in my 99 vert.

I am doing 2 12's one in each corner right now making custom box and false floor to hide the targa. Removing the supports for the targa allows me plenty of room to glass a corner box for the 12 to fit nicely

I have the stealth box, and a Kenwood double DIN stereo. check my signature for my mods. Mine turned out great. Mount seperate tweeters in the door handles, hides them and its a great location

I was thinking of putting a sub in the rear center cubby. Can I get something to fit under the cover? Like to keep it hidden and not have to worry about wrecking the sub when using the trunk.
I'm running a single din Kenwood MP3 with stock Bose speakers.
Really like the stealth box product. Clean install so you don't have to rip up your interior. If you haven't heard the focal separates find them, they are amazing and have a range from entry to very high end. I would recommend not going for full range speakers, but opt for the separates.

1. I'd suggest the A-pillar for imaging. This raises the higher frequencies to near-ear level. The ear is more sensitive to direction in higher frequencies so you won't be listening to the floor. In addition, there's less obstacles for those frequencies to navigate by placing them in the A pillars. If your tweeters come with grilles, you can paint those, but i would not advise painting the speaker itself or you will damage the physical balance of the cone.
2. Depends on how large they are....
3. Slightly less than 1 Cu ft. For a flush mount design, it's best to leave it a sealed enclosure and use fiberfill inside the box to simulate a larger enclosure.
