I'm thinking about putting in an aftermarket cd player in my 98 coupe with bose. If I just splice all the speaker wires into my new deck will the bose still work correctly or does the stock radio have amplifiers in it that will cause sound loss if removed.

No, splicing won't work. The front speakers are self-amplified in a bose system.
To do what you're talking about, you need the following: pac roem-vet1 (so your shiny new head-unit will play through your factory speakers), dash kit (so you can mount a single-din radio into the 1.5 din space), and an antenna adapter (if you want to listen to the radio).
I strongly suggest PMing Dennis from DDMods (C5 BearsFan). He's the resident stereo guru here and will be able to set you up with everything you need for much cheaper than if you start hunting around on your own.
