I don't know of any electric antenna that does not work strictly by the on and off switch on the stereo. The only thing I could suggest is to splice a manual switch into the wire providing power to the antenna. This would prevent the power from reaching the antenna regardless of whether or not the stereo is on.

I upgraded to a double din NAV a couple years ago through DD mods and the install shop was supposed to program the HU so that the antenna only went up when the tuner was selected and stay down if I was playing CDs or my iPod.
I know it can be done, however they didn't wire the antenna correctly so it kept going up whenever the HU was on.
I never liked the radio-controlled toy car look of the vert antenna, so since I play my iPod music 99% of the time, I just pulled the fuse (passenger footwell). I did an unscientific test before hand and scanned through all the radio stations/presets with the antenna and without it and like I mentioned, I only lost a few stations. No biggie for me.
Plus, this way if I ever take a long road trip out of the area and need to pick up local stations, I can simply re-install the fuse as I have it stored in the owners manual/glovebox.
I installed a switch as described in this thread. I ran the wires under the carpet to the back of the waterfall, drilled a hole in the side of the black plastic back of the waterfall and installed an on and off switch. It works great. The only time I have the antennae up is when I'm out in the middle of nowhere. Most local stations come in fine when it's down. I believe Corvette Central sells the wire, switch and instructions for $20, but you can buy parts for 4 or 5 bucks.
I replaced the antenna in my vert with a hidden amplified antenna. As far as I can tell, the reception is about the same as stock, and cost me less than $30.
I would first just either pull the fuse or unplug the connector near the antenna. As others said, you still get decent reception with the antenna down.

You can buy a toggle switch on EBay that allow you to raise on not. It hooks up by the antenna and there is enough wire to put the switch where you want it. Its like $20.
