Come to think of it, this happens regularly after a head install. Once my mechanic installed mine I had some hesitation at times and also check engine light. Upon examining the spark plugs closely I found a hair line crack that was causing my problems, and thats all it takes!
Just from reading your problems here, I would start at the plug wires and make sure they were hooked up correctly. It sounds like the firing order is messed up, but I just reread your post and you stated that it ran fine at first, so I'm not so sure now. Hmmmm..... Don't get frustrated. Just go back through everything and it will be something obvious. It always is. Good luck.
Just for the sake of clarification, it's almost impossible to mess up the firing order on an LS1, since the plug wires are about 8" long, and can only reach the correct coil pack, unless, of course, there's been some sort of custom ignition system installed.....

^ This is very true in most cases. The wires are very short.
