that looks like the spot where the cradle stud goes through the frame, however that does not look like the factory stud... maybe it was replaced before you bought the car??

That is a bolt and retainer clip that holds the front cross member to the frame rail. There are two on each side in the front and two in the back on each side holding the rear cross member to the frame. The ones on my car looks exactly the same as in your pic.
This was found on page 8-1444 of Volume 3 in my 2003 Factory Service Manual.
So there is a bolt under the cover that secures the cross member to the frame rail, is that correct? Wonder why all the hardware? Can I take the clip off to inspect without any issues? You a are right on the count, there are four of them.

it is a long stud that goes completely through the frame then the cradle fits over these studs then nuts screwed onto the studs to secure the cradle to the frame... the reason it is like that is so that the studs can easily be replaced if you happen to strip them out while installing or removing the cradle nuts
