When I removed my inner wheel fender I used 2 heat guns (borrowed one from a friend) and really put the heat to the inner fender while moving the heat around. Next I pried up one corner and worked the heat next to it while pulling up more and more of the fender. When you are about to put the new fender on, get a few yellow or white paint sticks (auto store) close the hood and the fit the new inner fender and fender with the hood. A friend really helps, 2 friends work even better. Next clamp the inner fender at several points to the wheel well and remove the fender from the inner fender. Using the paint stick outline the lower edge and the inner fender and then you are ready to glue on the inner fender. hth
It's best to mark it prior to removal if you can. If not the entire jam point at least a good chunk of it. You can use a wax pen or something similar that's easy to remove. The orientation of the fender liner is paramount to not only the front fender itself but can also affect orientation of the hood, front fascia, and that particular side's headlight door (as in you might have to make adjustments to all three).

The heat gun worked like you said! It took about an hour and half by myself. When heating I used a putty knife to remove the epoxy from the frame. What type of material did you use to reattach the inner fender to the frame?
