Default Trunk Unlevel

My trunk sits flush on the right side and sticks up about a quarter inch on the left side.....any suggestions?

Yes:
Re-adjust it:
look for 2 leveler adjustments towards the rear of the car on the trunk lid.
Where it sits high, screw it in about a full turn.
Shut the trunk, inspect it again.
Level now? If not, re-djust it until you are happy with it.
Just to be on the safe side, clean both mating surfaces with soap and water.
Apply silicone by wiping on the sealing surface of the seal.
Shut trunk
Open it
You should have a clean even shiny area where the trunk seal sealed when shut
Thanks in advance

Thanks Gary but actually they are both screwed in as far as they will go and it is still sticking up a 1/4 inch on the left side.

Check the rubber moulding that goes around your trunk. It can come loose and pop up some what keeping the lid from closing flush.

Is there any clearance between the locking mechanism and the latch when the trunk is shut. I believe that there is also an adjustment on the locking latch. I would look at it next. Also, does the trunk seal completely when it is shut. The locking latch in the trunk might be locking when the trunk is shut, but not enough room for the trunk to go down all the way it was intended to. When the trunk is shut, you should be able to push on the trunk over the latch, and feel some resistance from the rubber seal. If it stops hard, then there is not enough clearance between the latching device and the rod that it locks around.
Thanks in advance

And last but not least, I have never heard of the trunk lid being warped, but I guess it is possible.

Had the same problem with my wife's 02 vert. The right side was slightly lifted up. Then, all of a sudden I had the problem with the left side up on my 02 Z06. As it turned out on my car, the weather stip/moulding had indeed poped up out of its track. I pushed it back in and mine was perfect again. Then I went to look at my wifes car; moulding was in place. So I started to play with the black stops and figured out how to fix the problem. I tried to lower the stop on the right side (the high side) and it didn't help. I then raised the stop on the left side and guess what, it lowered the right side. It just needed to flex the lid a little. I then readjusted the right stop so that it just makes contact when the lid is closed and everything is perfect. :D

I have same problem with my 01Z06. On the driver side closest to rear window. I think the glue has released on that side. I can pull up or push down on that side and it is loose. I am taking in to dealer next week. I will let you know what happens. Just been wainting for the rain to stop in Katy.
