I also have an '04 CE coupe with the A4. It has the same noise you describe. Kind of a low freq growling or droning sound. I think it's just valve train noise. It seems to be a little louder when put in gear and the RPM's drop a little. I have a few friends with MN6's and I don't hear the noise.Maybe 'cause they idle slightly faster. The LS1 is known for having a slightly noisy valve train, and like you say, it seems to lessen when the car gets warm. I just crank up the tunes and head down the road!!!
As said the LS1 is noisy. Manual transmissions can be even noisier, even at idle.
Without hearing your noise, it is obviously hard to diagnose, but I would say trust the dealer on this. They've probably heard alot of GenIIIs running. If the car is running fine I would not worry.
If you want to isolate where the noise is coming from, while hte engine is running take the longest screwdriver you have, cup the handle to your hear and put the other end against various areas of the engine. You will immediately know when you are on the area where the noise is originating. Start with the injectors and you will REALLY see what I mean. They are LOUD.
If you do this, just be careful sticking your head and a screwdriver into the engine compartment when the engine's running

Not sure how much of a pain it has to be to capitalize the first letter of everyword!
But seriously, I had the same thing in an 02 Z28. It wasn't a grinding so much as a ticking. Like a valve constantly tapping.

From what I understand, the newer the LS1 the higher the chances of piston slap.
If you only hear the noise at idle, try changing your oil filter to a PureOne or Baldwin. There are a few others that are higher flow rates, but my start-up tick went away with the PureOne filter. My injectors are still noisy but they make noise no matter what.
