I have a stock 2000 Coupe with reocurring electrical problems. It started with the service abs/traction control warnings which lead to replacing both front wheel sensors and the ECU. The problem was only resolved by replacing the ECU not the sensors. This fixed the problem however it was short lived. The third ECU is out again. The dealer will warranty the ECU they put in but this is the last one according to them. The mechanic has also suggested replacing the brake junction/control box which is next to the ECU where the brake lines connect and provide info to the ECU. He seems to think that a valve in the brake junction box (don't know the real name of this unit) may be defective causing a voltage surge to the ECU, although there are no codes to indicate this. The brake junction cost $1800 retail and $900 wholesale not including labor cost. I got the sevice lights/codes during normal braking, high speed braking and while sitting still in park. I think the ECU is being shorted out through the battery tender plus. Has anyone had similar problems or experiences?
I don't know what your problems are but I have to say that the battery tendor will not cause any issues in shorting out you ECU. It is protected by the battery load itself.... Mine stays on for months during the winter...
Lighting hit near the garage and fried the battery tender plus (you could smell it) and the power surge spiked the EBCU. No codes when I parked it, started it up and immediately received service ABS/Traction control. Dealer said the EBCU/modual is toast. Third EBCU.

Damn that's just bad luck.... Hope you get it straighten out...
