I have recently installed a new 4L65E stage V, Yank PT4000 and Yank driveplate. I am now getting a vibration when manually shifting through the gears in 3500-4000 range through redline. I have tried free reving at that range and do not notice anything. I am thinking torque tube. Open for comments

Lots of theories on this. My car has always had a slight vibration between 3500 and 4000. Didn't get any worse with the TC and gear upgrade. To me it feels like a growl down by my right hip, but only thru those rev ranges. I'm not gonna worry until it get a lot worse. As always YMMV. Jeff
I don't know if this will help, but I just had a new rebuilt tranny and clutch installed in my Z and I also had a vibration at the same RPM range. The flywheel was zero balanced and the cltuch disk was balanced ( Cartek clutch ) and Dave at Cartek said it could be the torque tube as it needs to settle in after being out. Well, after about 500 + miles of aggresive driving it has almost stopped completely. Dave said to give it about 1000 miles of driving. You might want to give Dave at Cartek a call and see what he says. Great guy to talk with.
I have been dealing with the same vibe since my gears and TC change. My car is presently apart waiting on a new TC. I am also changing to the Yank drive plate and added the LGM aluminum torque tube coupler. Should be back on the road this weekend.

I came across this in a search before I put my post up. I have answered many of the sugestions posted in the thread, and still have issues so I thought I would put my own threat up.
Balancing issues: My motor was balanced with the flex plate and balancer at the machine shop as any motor should be, especially performance ones. Mallory was added and journals were drilled as needed. Everything is in balance.
Misfire issue: I have no misfire. I am 100% sure here.
Clocking the TC issue: I did call Yank and asked about clocking... They said it is not needed with their converters especially when used with their drive plates. Which I have.
They did think once the Torque tube comes out since there are ware patterens in the rubbers components, if it does not go together the same way, you get a vibe. However many dispute this since you are not actually taking the torque tube apart when you remove it.
I just fixed a similar vibe in mine. I had my TC re-stalled, added the Yank backing plate, and installed the LGM coupler. If I was a betting man I would guess that having the TC re-built fixed my problem. From all the posts I've read the fix to this has always been to spin the converter 120 deg. or install a new converter if the re-indexing doesn't work. I feel for you, this vibe is frustrating.
I just had a brand new tranny installed on Friday under warranty at the dealership. I noticed a vibratioan at higher rpms under WOT . I brought it back to the dealership yesterday and they found that the torque tube was actually moving foward and backward as much as an inch. I actually got to go look at it myself on the lift with the Foreman and Service Man. They replaced the torque Tube in a few hours. No more vibration. Service Advisor said that this was very rare but has seen it on a few other cars too.

Are you talking about the torque tube or the drive shaft inside the torque tube? When I had mine apart there was some play in the drive shaft. In stalling the LGM coupler (which is about 1/8" thicker) took up all of the play it had. Interesting problem.
How did the torque tube move back/forward. It is rigidly bolted to the bellhousing. There is no way it should move, unless they left the bolts out. No the driveshaft might have some slop in it, but not an inch. I have installed the LGM couplers as well, much better than stock and no vibration. Also I would be shocked if the dealership can replace a toque tube in 2 hours.
