I had to take the vette out of the garage yesterday (been in winter storage for about 3 months) and I noticed a noise that sounded like it was coming from the transmission. I have a M6, and when the car is in gear there is a high spinning/swirling/whistling sound. If I take it out of gear and coast in neutral the sound is not there. Is this normal. It doesn't really sound bad, but the sound is there.

As I was reading your post and analyzing it ( I didnt even see DJMRTS reply) I was thinking "throw out bearing" It can make a little noise which is normal. As long as it isnt GRINDING or howling you should be fine. If you really want to get worked up, start the engine, set the parking brake, shift the tranny in neteral, let out the clutch and shut the key off! Listen to the noise!!!
Thats NORMAL too!! it's just the way GM designs the drive train. They use spline joints instead of U joints.
