I've read the vert top adjustment threads but not sure they are addressing my problem. As the tonneau is put down, it scrapes the top and is wearing the paint on the tonneau. Is there a adjustment thread for this?
This is a common problem and there is no adjustment to the top for this of which I'm aware. The tonneau is actually rubbing against the cloth flap that lies on top of the tonneau when the top is up. For later model year C5 verts, GM started adding a rub strip in the center of the cloth flap where the tonneau hits it. Your '03 should have this rub strip which is about 2" wide. I've gotten into the habit of holding the cloth in with the fingers of my left hand (palm resting on the rear edge of the top) while closing the tonneau with my right.

check the spaceing around your tonneau cover and make sure it's even front to back. the cover itself can be moved fore and aft SLIGHTLY by loosening the bolts that hold it in place.

This is going to sound silly....But, if one or both of your seats are all the way back, they don't allow the top to move all the way forward so the tonneau cover hits the top. Try moving your seats forward an inch or so and see if that helps.

Some customers may comment that the paint around the tonneau cover at the 5th bow is wearing through.
Correction
Replace the 5th bow seal using the following procedure:
Position the folding top with bows 1 & 5 in the up position.
Open the stowage lid and position the seats forward.
Close the top (with the stowage lid open).
Remove the right and left hand weatherstrip retaining nuts.
Position the folding top with bows 1 & 5 in the up position.
Remove the weatherstrip from the vehicle.
Install weatherstrip to #5 bow.
Install the right and left hand weatherstrip retaining nuts.
Position the folding top with bows 1 & 5 in the up position and reposition the seats.
