Does your stall act differently when warm???
I added my Z06 rear and Yank 3000SS and when cold the car seems to shift fairly normal, but once it is warmed up 1-2 shift snaps you back and the 2-3 is pretty damn agressive. I do have an EFI Live tune and the guy increased the firmness on the shifting, I might need to back it down some. I really feels violent

I just put a Yank SS3600 in front of a set of 3:42 gears and if anything the shifting got much softer. I think that the TC will not lock up until the trans temp gets to 70 degs. Maybe that's causing the difference between cold and warm.

also, check for any fault codes. The limp mode for the A4 - increases line pressure heavily thinking there's slippage in the system.
