Do you have any codes showing when you run the On Board Diagnostics? The doors have modules in them that control the windows and they may have generated a code that will be useful in determing what is wrong.
This sounds dumb but some guys have had success with the "Fonz Method". Rap the door liner with a fist around the area of the modules and it sometimes causes the module to click back into life
The other thing to try is the rubber gaiter at the door seal. Some have found some chafing of the wiring which may sort itself out if you play around and reseat the gaiter.
If all else fails, this is a great How To posted by Bakersfield that gives chapter and verse on the fix:
Slide back the accordion looking black rubber cover in the door hinge area and disconnect and clean the two connectors. Look for chafed or broken wires, too, but most likely the connector. To troubleshoot before you disconnect anything, hold down the power window switch with ignition on and take hold of the whole accordion assembly that that has the wires in it (at the door hinge) and shake it. If the window starts down, you're getting close to finding the problem. It's also possible that the connector has come loose on the power switches in the door panel, but wiggle the part I described first. Post what you find.

The wires in the black accordian piece is most likely the cause. I had this very same problem two weeks ago.
