Which one to use as a rebuild and why? Experiences only please.

Should be the same. Now an 2001 block should be like an Z06 (minus cams and head differences), for what that's worth. Not sure there is a big difference. The 2001 does use the LS6 intake, this accounts for the extra 5 HP over earlier engines.

I believe there was a change to the LS-1 block that had to do with the oil galley at the back of the cam, if you have both blocks in front of you look at the back side of the block with the rear engine cover removed, If I'm not mistaken some of the very early LS-1 engines had 2 oil galleries drilled while the later LS-1 engines were completely opened up to permit more oil flow to the top end.

I don't think it really matters. Go with the newer one/less miles is my only suggestion

There is a difference on the oil passage in the rear, under the cover but not worth buying a new block. If you are going to race the car and will be going over 6500 all the time then the later block has openings under the bearing caps to reduce turbulence at high RPM. I have used the 98 block and the latest 2004 LS-6 block (different head bolts) in my car and did not notice any real gain while drag racing (under 6500 RPM) over the 98 block.
